No, there is no battery in the AP to keep time. Unfortunately that means your datalogs will not show a correct date/time when taken from the AP.

Yes, generally the MAF reading will alternate between 2 to 3 g/s when idling around 750 rpm. If you adjust the idle up at all, it'll probably read 3+.
Once the AP has been installed on a vehicle, it can be used on another similar vehicle for features like data logging, MIL checking and resetting, etc. But flashing is restricted to the vehicle the AP is installed on.
Generally at WOT you want to have the AFR be between around 13.1, it'll always vary a bit. Generally its a best practice to run a little richer (12.5 - 12.9) at high RPM (8000+) to keep the cylinders cooler. If it isn't exactly in this range your car isn't going to blow up. Honda's EFI system has a habit of learning and correcting itself with time.
Under high load (WOT) it's normal for the Knock readings to stay in the 400's and reach into the low 500's. As long as your readings are staying below 550, your engine should be fine. The key is to look for large spikes in the readings in your datalogs. If it suddenly jumps from 400 to 600+ then you may need to pull some Ignition Advance in that Cam Angle table around that RPM. Always run the highest unleaded octane fuel available in your area to help keep premature detonation from occuring.

This is a gray area that is kind of up to you as the car's owner. Generally its suggested to have it around 5800-6000 RPM. It can be as high as 6500 if you wish. It's not wise to set it higher than 6500 though as letting the car rev past 6500 RPM without switching to the high VTEC cam profile can cause the lost motion assembly to damage the spring retainers over time.
Yes, on decel with vaccum at a maximum, the ECU shuts off the injectors to allow the engine to slow itself as well as save fuel. This is perfectly normal and is a good thing. It doubles as a way to improve your fuel economy if you always let the engine help brake the car.
